How can I envoke WinDiff.exe from the command line to compare 2 folders
recursively (i.e. with "Include subdirectories" checked)?

You can just specify "windiff folder1 folder2" - it is always start
with include subfolder option.
You may also want to check our Synchronize It! tool - it is far more
robust and flexible. It also comes with Compare It! - file comparison
tool with ability to merge and edit files directly in comparison
panes.

Unfortunately my version of WinDiff.exe does NOT start with this option
checked.
I'm using Windows XP and I've got this tool from the MS VS .NET Studio
disks.

Did you checked help file? Or try starting "windiff /?". I think I got
my version with VS6, version is 5.0.1644.1. There is even special key
/D to compare single folder, without subfolders.

It seems that my windiff behave as if the /D switch is always present on the
command line.
